Will it hurt an engine to have a half a cup of water in the engine oil?

Its a ford fusion 2.5 i left the oil cap off and it started raining and water got in the oil. I already drove it about 95 miles. I drained it and at least half a cup of water was visible and the oil was strangly colored

Water is a normal combustion product of burning gasoline (a gallon of gasoline produces very near a gallon of water in the form of steam) so there's almost always some water in the oil. It is not uncommon for cars that are used for very short trips in the winter to seem to gain a quart of oil because of the water suspended in the oil. The first time the car is driven for an hour straight the water is boiled off.

Yes water in the oil will damage the bearings.
Now you need to immediately change the oil AND the filter at least 2 times using fresh oil.
After draining and filling the oil and installing a new oil filter run the motor for 5 minutes to heat up the oil so that it drains better and do another oil change. You can buy a couple of cheaper oil filters while doing this.
If you thinks it's expensive to just run the oil for a few minutes and throw it away consider what a new motor will cost you. Since you're dumb enough to leave the oil filler cap off your motor perhaps you shouldn't be under the hood of a car!
If the oil still looks like coffee with milk in it you'll need to change the oil ad filter until it looks like new oil on the dipstick after running the motor.

How did water get in? No hood? Not good to expose a motor to rainwater, shorts out plugs. Misfiring or cross firing plugs can damage catalytic converter or blow a plug clean out.

The water that was churned into emulsion is still there until it burns off. It would be easier to run some engine flush, then change the oil, than to drive the hell out of it to burn off all the water. Water vapor also will get sucked into the PCV valve and degrade the performance and who knows what the computer would do the try mitigating that.
