Added (1). I drive a 2006 Ford Mustang GT, and a little over a week ago my car was having problems with the battery. It first happened when I was driving one night then my radio shut off, then my headlights proceeded to shut off along with my dash lights. Then you could hear stuttering in my engine and the exhaust. I turned off my car and tried to turn it back on and my engine stuttered for about 1-2 seconds followed by a bunch of rapid clicks. Replaced the battery and it happened again a week later.

Added (2). I replaced the battery a week ago and it was running fine then it did all what I had previously mentioned when it was messing up before. My radio and dash lights turned off, then my headlights turned off. My traction control and my ABS light came on, then my engine started to stutter then finally shut off. Even with a new battery.

Added (3). Quick Update: So every time I jump start my car, it'll start, but then shut off about a minute later. It's day time so I have no use for my headlights, but my radio will turn off then all my gauges will go down as if the car were turned off. If I allow the jump start to charge my battery for 15 minutes, it'll run a 5-7 minutes longer, but then shut off again. So is this an indicator that it's my alternator?

It could be that your alternator is not working. It is supposed to charge the battery as the car runs. If the battery is now dead that would be the most likely cause.

Your time line is all wrong. If the alternator was not working and you were running on the battery the engine would have dropped out before the head lights. The question to answer now is if the battery is dead or not. If it is then I'd say the alternator or the drive belt is bad or loose. If it is not dead it could be something like dirty battery terminals or a major electrical problem. It would have been nice to know what was done when you first had this problem but you don't say.

I have to go with JJ on this. First intuition is to say the alternator, except the order. Headlights would dim first. You may have a relay or chip problem. I would take your car to a garage with a diagnostic machine.

Alternator not working?

Probably the alternator. Charge the battery with a portable battery charger set to 12 volts, 10 amps for 6 hours and then drive to Advance Auto to get the battery and charging system tested for free. Don't use the head lights, wipers, radio, or AC to conserve the battery power. If you have a bad alternator you can probably drive an hour as long as you don't keep turning the vehicle off and starting it too many times.
